Okay here is what I found.
rwhp for stock LS1 on MUSTANG dyno: ~230
rwhp for stock LS1 on DYNOJET dyno: ~291 (ls1tech.com)
I called a dyno shop here in town who uses a Mustang dyno and they rate horsepower differently than do Dynojets. He can however calculate flywheel hp from his Mustang dyno and it comes out to exactly what is advertised.
Dynojets are MUCH more popular and cheaper. Are Dynojets better than Mustang dynos? No, they just work differently. The guy explained how they worked differently but it was way over my head with all the physics and stuff.
Example: My Dad's 96 LT4 Corvette. Mustang dyno...263 rwhp. It then ran a 13.69 the very next day. There is nothing wrong with the car, but the dyno showed way less horsepower than what is advertised which is 330 (flywheel). I will ask him for those slips and charts too, he has them.
Conclusively, no, fbodies dont lose 25% of their flywheel horsepower, but they show lower numbers (25% less) on a Mustang dyno as compared to a Dynojet. I have only seen Mustang dyno numbers and it wasnt until tonight that I found out there is a difference.
