Does putting on the brake and the gas at the same time and then letting off the brake hurt the transmission?

If you have an automatic you really have to do this to get good times. If you just do it after you are staged the amount of time you are doing it is really going to be a short amount of time.
Probably isn't any harder on the transmission than doing repeated runs all night and just mashing down the gas.
If you do it for an extended amount of time as mentioned above it can probably be hard on your torque converter.SLP CAI, K&N, Whisper Lid, 180* thermo, manual fan switch, 3.42 gears, Auburn Pro LSD, Wester\'s PCM Tuning, TSP Rumbler, High Flow Cat. Best Time: 9.909@71.58 (1/8 mile)
