first of all, when you flush your radiator, you have to go through certain steps or your fluid will not flow through the engine.

you empty it out. do the flush. duh..

But when you fill it back up, and run it through the engine and fill it up more till it tops off.. and put the cap on, you're not finished yet.

You have to open up the screw drain plug thing right before the thermostat housing. open it up and wait for coolent to leak out. this gets all the air out of the radiator.

did you do that? if not then do it

edit: guess you didnt.. well next time. keep that in mind

I've been having the same problems recently, all but the clacking noise. It turned out to be a combination of bad o2 sensors, my egr valve and my temp sensor. I had my temp sensor jumped due to the fact that is wasn't working, which only made it worse. I replaced the o2 sensors and the egr valve, the car ran fine for about a month and then stared to act up agian. This was because I had the temp sensor jumped(That wasn't smart). A bad or jumped temp sensor will make your car run super nasty and rich. My advice is take to your local shop and just have them scan it and see what shows up.

Update: Found bad coolant temp sensor. I hope this fixes the problem that seems to be never ending.

Not exactly an easy fix. Nothing real hard to it, but it's still pretty involved. Easily 2 days of work if you haven't done it before.

                Okay FINAL UPDATE

Cam position sensor was also found to be bad. Now I finally have my car back out of the shop, I just picked it up tonight. $2500 later, heads, lifters, plugs, coolant temp sensor, cam position sensor, ls1 brakes, new cat. Don't let orange antifreeze sit in your motor w/o keeping up on it :(

                    Hey man,
I had the same problem with my old car. It was a 1993 Plymouth Duster and it turned out to be a head gastket.....and i had the same symptoms. You might need new headgaskets if you havent allreadyy tried a new water pump and a new thermostat.
