From what I have heard and asked other people, the 3500 setup is taller. And to make the 3500 setup work you have to use the 3500 heads, lower manifol, and plenum. You can't mix and match them really, the only thing that is swapable between the 3400 and the 3500 is the plenum and the heads. But the 3500 lower intake has a different bolt pattern to bolt onto the heads so you can't just use the 3500 heads and then use 3400 lower intake and plenum.
