i believe you can put different connectors on the wiring harness so it will work

yes, the transmission is not vacuum operated, it is electronic (unless you have a 93' 4l60/7004r) the computer tells the transmission when to shift. without it, your car will have absolutely no idea what is going on

You'll need alot of things, I did the M5 to A4 swap, for wiring just order a Speartech wiring harness, you'll have to email him so he can make it. He makes it really simple , the connectors plug in to the PCM harness (all labled) where to go and the other goes to the tranny(of course depending on year, if 96, just get a 97 A4 PCM , I have 3 extras and I can flash anyone of them for any mods you have, I did it for FirebirdGT. Then you'll ned the basic parts like tranny, shifter, shifter linkage, A4 shifter plate, shift knob etc. What year vehicle? I also used my same speed sensor from the M5 tranny and use the M5 shifter boot vut up some for covering the hole up more, worked out great.

Its a 99 camaro and I have HPtuners also
I was trying to find the tuning table for the auto no luck yet

No problem, Just go to Hptuners download tunes 99'-02' A4's will work, is your hptuners locked into your vin#? Or is it the all of 99' Camaro years? You might want to buy som credits and get all 99' 3.8 years so then you can flash a A4 table to your M5 PCM, if you don't already have all 99' 3.8's.
