I'm looking at at either an LS-1 or an LT-1 complete rear end without traction control to replace my current one on a 97 a4. How difficult would it be to swap, and would i be able to utilize the disc brake setup as i currently have drum brakes in the rear. Additionally, I am wondering what I should expect to pay at a junkyard as I am partial to not getting ripped off...

It's a relatively easy swap, especially with two or more people helping. With two or more people and the right tools, it should take no more than 3 hours.
As of price, it depends on where you live and how hard the rear is to find. I have a guy near me that charges $200 for a posi 3:23 and $300 for a posi 3:42. He has LOTS of f-bods in his yard.
*MAKE SURE* You get emergency brake cables for disk brakes. You drum brake's e-cables have a different setup that disk's.
