I know 96/97 transmissions will match up, but were there any changes to the transmission itself that wouldnt allow a 98+ 4L60E from a 3.8 being swapped in to my 97??

In 97 they went to a removable bellhousing. Don't know if that bellhousing was changed in later years though. -
