I have a 2000 Camaro 3.8L I know factory our cars have 200HP at the crank . I know that Standards Retain more HP though, But ABOUT how much do HP do I lose from my auto Tranny?

well, since our cars do 200 at the crank and around 160 at the wheels (at) then id say we lose....20%? -

I'm no engineer but I believe it's mainly less parasitic loss. It takes less mechanical force (manual) than hyrdraulic force (automatic) thus more HP is able to go through the drivetrain.
