A4 doesn't have a pilot bearing. I would change the U joints, there only about $10 each.

One last question. Not sure how I forgot to mention this, but ever since the d/s install there is a small metallic "tink" or "ping" noise whenever I shift from Park to Reverse. It also comes from the area of the d/s. Sounds like a rock hitting metal. Think this could also be related?

Yes, sounds like a U joint.
