Alright, When i'm driving down the raod listening to my music and all sometimes when I hit a bump or small pot hole it seems like a "lose" a lot of my bass, but then when I hit another bump or pot hole it comes back. It did the exact same thing with my old system except in it, when you hit a bump and lost the bass you couldn't hear ANY at all until the next bump came around,but with my new system you can still hear it, just not as much. Since it has done this in both systems I know it can't be the Sub,Box,or the Amp. Could it be the wiring from the battery? I need to fix this!

Yea I would start there, sounds like something has a shortage or is loose somewhere. You might want to even check your set up for any and all loose parts, connectors, clamps etc

Are you using the same amp in both old and new system?

Do like the other guys said and check your ground. If that doesnt solve the problem start looking at all your connections coming in and out of your amp.
