Wondering when I should look at replacing transmission fluid on a 97 A4 with 46,000 miles. It runs and shifts fine but I'd like to avoid any future problems.

I think anything before 75k is overkill and can do more harm than good. Whenever you get it done make sure tha guy knows what the hell he's doing or you can be in a world of hurt.

Most guides I've seen reccomend it every 3 years or 36,000 miles. I'd say get it changed (with the filter) and then you won't have to really worry about it for a while. Plus, it'll give you or your tranny guy a chance to check for valve body wear or other nasties inside the tranny.
