My driver side window makes a loud clunk when it comes up from all the way down. It only makes this noise if the window is at the very bottom. Any clue what this is. The Motor is still very strong.

I have a similar problem, but mine only does it sometimes and it doesn't matter how big the window is opened. MIne did the same until I changed the window stabilizer. Go to the dealership and buy it for $12.56 and its part number 63 I think on the window prints. It might be broken so that's why you have to replace it. I can't guarantee it will stop the noise, but it makes it better. My window still makes the noise, but not very often and not as loud.
