Your fuel filter WAS CHANGED at some point if you have no ses light. I had to have my injectors cleaned and fuel filter replaced at 40k miles because they were so dirty it was causing the engine to idle rough when first started.
I would check the plugs and wires. Replace that filter with a K&N, that will help a little. Also consider the possibility you may need a little tuning with your mods: you do have headers, cat, and muffler. That plus no tuning might be making you run rich.

No, I don't think so, it just monitors intake temps and adjusts timing to stave off possible detonation. I'd check O2 sensors before that.
