unless i turn them on manually. i checked all the fuses (except the three big ones that are fan 1 2 and 3, and they seem fine. any idea what this coul dbe?

By "above the fuse box", do you mean you bypassed the relays? Maybe your wiring has altered the properties of the electrical circuit and the relays won't close when the PCM grounds them.They may not be "seeing" the appropriate conditions to close, even when the PCM grounds them. Are you getting the needed voltage at the relay control terminals? You could try gounding the relays manually to see if they work and will turn on the fans.
