I have replaced the coils, wire plugs and fuel filter and checked the plugs and cleaned the carbon build up. What else am I missing? She's still hesitating bad. Should I go ahead replace the plugs too?

I also used injector cleaner before all of these.

I would, just to eliminate it from the list.
If your still getting a misfire, I'd have the injectors and coil packs checked.
Not like it matters, but what brand of spark plug wires did you go with? Make sure they are on tight, and also make sure that they aren't resting on anything that gets (engine temp) hot. The big problem with 95-97 3.8's was that the #6 spark plug wire was resting on the intake manifold, melting, arking, and causing a nasty misfire. Be sure you route the wires so they are not resting on or touching the intake manifold, exhaust manifolds, etc.
