Did you get it scanned to make sure it was a misfire?

Plugs, wires, coil packs, MAF, clogged cat, bad gas, etc. There's a few things it could be. Since you just did plugs, I'd see which cylinder it is. If it's the same one, it's most likely a coil pack or wire.

If it's plugs, wires, or coil packs, you can do it yourself very cheap, and fairly easy. Don't waste money at shops on Labor and their parts markup. If you have a SES light showing, or flashing, take it to AutoZone or Advance and have the codes read, write them down and look them up. If the light's flashing, it's P0300 which is multiple random misfires. If it's P0301, P0302, P0303, P0304, P0305, or P0306, the last number indicates which cylinder is misfiring. DIY and save some $$.

it's your wires. I had only 10k highway miles on my wires and no. 6 was melted and hanging. so, to solve the problem I bought 8.5 MSD wires + http://cableorganizer.com/insultherm-spark/ . IT's been great so far (knock on wood)

^^^ that is a great thread. After reading that, I double checked my wires before spending $700 on Torque converter. Btw, in that thread, that "mustangeaterguy" doesn't know what he is talking about though ;)
