It takes a lot to clog a fuel filter...and it there isn't any fuel train mods, I'd look into ignition as it can go bad to worse over time.
I would check to see if your wire are sitting in the plugs correctly and not arching...remove the plugs and check for any bad electrodes or foulness. If everything checks out ok...I'd look into your coil packs which can be had at advance auto for 26 bucks.
Had stumbling and rough idles...at certain ranges in the RPM it would feel like I'm going over rocks and it would shake...turns out to be a bad coil pack.
If you're throwing codes...get it scanned.
A bad tranny mount, unless totally disintergrated, should not create the symptoms you discribed. A bad tranny mount would create a loud bang under your center console under load.
