Theres a brown wire coming off the PCM that controls the lock up, when mine was pintched it would shut off and do things like your saying. So it could be the TQ converter or check the wiring from the tranny to the PCM, the wires run close to the passenger side headers so I could see some of the wires melting and causing problems. My would start up in park and in neutral no problems running or idling.

Haha. This car used to be a 5 speed and i had to commute for work everyday so i switched it and did not want to spend alot of money and go with a 4l60e then buy wiring computer ect.. lol I got the tranny for 100$ lol and thas all i spend lol had to do sum tig welding though on the Tailshaft so i can still use a speed sensor :)

Nice job making it fit, did you do a shift kit for it, if they have it for them,I don't know a whole alot about the 700r4. How does it compensate for tire and rim size and gears?

I've read about a couple of people doing that.

I've ran it with it unplugged before, the SES light came up and the acceleration wont be to smooth and the idle will sound funny but it should run anyway.

I ran into the same issues with my car the last year or two. I got the car fixed at the dealer and paid too much. The first problem was the fuel injectors and the coil packs. Replacing the fuel injectors and coil packs fixed the issue. I had a similar issue again. The car shut off if I stopped and ran rough at low speeds. The dealer put in a new fuel pump and fuel filter and that fixed the issue. That all happened just before I hit 100,000 miles. I have the stock A4.
