would a 3 inch y pipe be ok on a na engine or would it kill the low end torque?

a 3" y-pipe won't kill all of the torque, but you will notice a hit in the low rpm's.. high rpm's on the other hand will benefit greatly.

what i have heard is the headers are larger than the cia's. the y-pipe is the same i think

No way!, I have seen the y-pipe for the RK Sport headers and it is like 2" or something rediculous like that. It is really small compared to the y-pipe of the CIA headers, not to mention the CIA y-pipe is mandrel bent which is really nice!! CIA is the way to go if you have the money.
