I have keep throwing P1406 EGR Position switch code. I have no clue what this means. Do I need to look into a new EGR system, or just the switch? And what the hell does it look like so I can see if I bumped a wire loose when I moved my IAT? I know there are some EGR wires bundled with the IAT wires.

Probably going to need a new EGR valve.
DTC P1406 EGR Valve Pintle Position Circuit

It means that the valve is stuck or not operating correctly. The EGR valve looks like a cylinder and is located near the driver-side exhaust manifold. You'll see a pipe coming from exhaust manifold to the base of the vavle, then another pipe from the base to the upper intake manifold.

If I remember correctly, it costs about $99 from Autozone.

What kind of advantages and problems will I have if I take the EGR off completely? Obviously a constand SES light, but what else?

This has been discussed in depth before, but I'll go over some basic pros and cons.

Cons:
constant SES light (the PCM will know its blocked off)
increased emissions

Pros:
hmmm, none really
no one's ever mentioned any noticable gain
