1st - It's fine the way it is. Two 2.5" pipes has more cross sectional area than a single 3" pipe which is what feeds them, so you're doing fine. It is more than enough for most daily driven power-house LS1's, and is the same for yours and my car too:)
2nd - I'm no truck expert, but I have heard Magnaflow and Flowmaster on trucks. Both sound nice, but the Magnaflow will outperform the Flows, every time. So sound will be pretty similar, get what fits your budget and performance desires. Also you might check out www.ls1tech.com in the Truck section, the guys there have tried everything available for these trucks.

I would get magnaflow for the 5 cylinder truck. I think flowmasters would sound pretty bad. But regardless post a soundclip when you get something done. And what OneQuickV6 said to answer number 1. ;)
