I couldn't tell you for sure since it's not something I've done myself, but back when the 00+ manifold swaps first started being done, I know that there were several posts by people who did it that said you needed to swap the Y-pipe also.
You might check with Robert (FirebirdGT) and see if he knows.

Why bother switching stock manifolds for stock manifolds? Seems pointless to me. All the 3.8L's are rated to the same hp... and I doubt putting manifolds from a newer car on would do a damned thing.
