That should be just fine for a stock or lightly-modded engine. Many people do run 3" exhaust systems, myself included, with no problems as well.

What a bottle neck is is a change in size of piping to a smaller size, therefore causing a decrease in airflow. Going from 3" to 2.5" is bottlenecking. I'd say that would be a bottleneck, but 2.5" should be enough for your engine at this point in it's life, so I wouldn't really worry about it. I've got 2.5" Magnaflow on mine right now, and have no regrets.
its also risky replaceing ur exhaust system there as well they are picky...if your future mods are on the lines of a cam, super/turbocharger n20 or big power then go ahead and spare yourself and do the three if not the 2.5 will work fine.
