I have recently purchased a stage 2 jet chip for my 94 A4 Firebird. I have only added a drop in K&N Filter and a 180 degre thermostat. I have plans for a flowmaster 80 series muffler and an aluminum driveshaft swap for hopefully the near future. Here is the question. The Jet Chips website says that stage 2 chips are meant for a car that has already had and intake, exhaust, and a lower thermostat put in it. What I want to know is that if I install this chip before I install the flowmaster will it possibly damage my car? Should it work fine until I get and install the flowmaster?

If you want Flowmaster, get the whole cat-back, not just a muffler. They have a new system out now that includes a resonator for improved sound on the V6. Also add plans for a cold-air kit while you're at it, those drop-in filters don't do much on a 93-97 style stock intake.
You will be fine adding the Jet Stage 2 now. The biggest thing to watch is temperature, because the module will advance timing.
