Does it see an RPM signal in megatune while you're cranking? Does the fuel pump prime? You should also see a short pulse width on the pulse width gauge when you first turn the key on and the fuel pump primes for that 2 seconds.
I guess you've set up the cracking pulsewidths, etc? Even with the megasquirt not connected to the ignition control module at all it should still be getting spark as it'll run on its own with a base timing of 10* BTDC with just power and the crank position sensor hooked to the ignition control module like normal.
