Rob, there is a lot of confusion around the 3.4. From what I understand, there are 3 choices:
1. Megasquirt. This is the one you heard about that you build and program. You get some flexibility, but it seems a little complex.
2. FAST - approx. $4,000 (there's some discussion in the sticky above about it)
3. fastchip.com - reprogramming for the stock PCM based on params you fill into a form. The price is about $350.
I was thinking of trying MS, but I may do the fastchip thing for now.
Now I expect FunkZ and Ben to come in and correct all the stuff I just screwed up. :)

If I were you, I'd start another thread for your questions. I think that the people smart on your questions wouldn't be stopping by a Jet Chips thread. Or try a search. Or both.

I would just add that the last word I had on Fastchip, they offer a "basic performance tune" with limited options such as correcting the speedo for a different gear ratio. From my understanding it's a cookie-cutter tune and they will not do custom stuff for us 3.4 guys with engine work or FI.
In addition to the Jet Stage2 there is also the Venom 400 module which operates very similar to the Jet but I have never come across a 3.4 owner who had one and they're a bit more than the Jet modules. They also only activate at WOT so you don't get any performance benefit under part-throttle.
You could step back to a 3.1 PCM but you'd have to cut and splice your harness and then have the hassle of burning proms. Probably easier to go with MS for that amount of work.
Finally there's the Hypertech, and I list it last because in all likelihood you won't find one used, they stopped making them over 10 years ago. Just like Fastchip, this gives you a cookie-cutter retune but without the benefit of dictating any parameters like gears and other options. The only choice available to you is to remove the speed limiter. It does move the fan turn-on temp down to 190°
