Start tracing where the sail panel (what i assume you mean by middle) speaker wires that you put together for the back of the head unit.
Here is a page for all the wiring colors:

No special adapters are needed to install an aftermarket headunit with the Monsoon system. I've done 100 of them. Are you POSITIVE they were working with the stock headunit? Maybe disconnect the harnesses and plug the stock headunit back in. Do they work now?

Then you have either simply not plugged it into the radio harness correctly or you have purchased the incorrect harness from Best Buy, Circuit City, WalMart or where ever you bought it. There are two plugs that look just like that behind the factory radio. They stack on top of each other and almost click into place, making one larger plug. That entire thing will plug right into the correct harness from any of the above mentioned stores.

And if you haven't solved this yet, the correct harness you need is Metra part# 1858. Should come in a red bag or atleast have a large red label across the front. (Metra is getting cheap lately) That number will be proceeded by "70-" meaning it has bare wires on one end of the harness, or "80-" meaning it has a universal speed plug on one end. Either will work. They're the same thing.
Please be sure you understand what I am saying here.

the extra connector was probably for the cd changer or the steering wheel controls
IIRC i have an extra connector back there also, and i also have a connector plugged into the "button" where 2nd gear start would be on the automatics
