So what is exactly included in the installation kit that comes with one of those 3 radios, that say Best buy wouldnt include? Plus would they include it if i had my stuff installed there?

Best Buy includes nothing. Zero. You get the headunit in the box from the manufacturer. No installation parts. No labor. Circuit City is the same EXCEPT they will include labor. You still need to buy the installation parts, but they will install it, usually same day, free of charge.
Crutchfield will included the headunit in the box from the manufacturer, the dash kit that will allow this new skinnier radio to fit in the firebird stereo cavity, the wiring harness that will connect to the firebird harness and give you universal wiring colors, and finally an FM antenna adapter that will convert the smaller GM antenna wire to the universal size that every aftermarket radio accepts. These three parts would cost you easily over $50 from Best Buy or Circuit City.
One final note is that stereo installation in the firebird is extremely easy. Don't think for one second that you can't handle it. Crutchfield also includes full picture instructions and 24/7 live phone support. You certainly shouldn't need it, but it's there for you if you do. For the same $249 price as BB or CC, it's a no brainer. Crutchfield FTW.
Ok i just went to Best buy to look at the Headunits in person, I dunno if i like that big volume knob on those Alpine's haha, im so picky. But anyways, I do want one that has the USB port in the rear, I saw a few Sonys that had it in the front but that'll look so clustered. Anyways so maybe the Pioneer DEH-P5000UB one is the one Ill go with.
Also I do have an old Amp that i was wanting to replace sometime soon too, its an Alpine MRP-F200. Real small amp, and I got a Sony Xplod 1200W 10" sub. So was wondeirng what would be a decent amp to go along with that sub. I dont need anything so the whole neighborhood can hear jus good enough for me. And also the way they installed the RCAs because of the factory radio they put this rigged thing up to the rear speakers
When i get new headunit I could prolly leave it jus like that eh? Or just go ahead and route it through to the new headunit?

There's nothing wrong at all with Pioneer. They've always made solid headunits. Also note it's the only one out of the three with a CD player. If you're still into that archaic storage media.

They really didn't "rig" anything per se. That is called a line output converter. Basically just turns speaker wires into RCAs. Now that you're replacing the headunit and will have true RCA outputs, I'd run the RCAs straight from the headunit to the amp. Now the "subwoofer" level control on the headunit will function properly.
Amps are easy. You plan on upgrading subwoofer(s) anytime soon? If you're keeping the Sony, any monoblock amp would work great. How about the Alpine MRP-M500? There are a ton of options out there.
Sony makes a lot of great products..... but when it comes to anything in car audio, their not exactly decent. Sure I can name quite a few brands that are much worse than Sony, but Sony falls short of even the mainstream brands such as Alpine, Kicker, or Fosgate. If you're happy with it, stick with it until it dies.
But when buying a new amp, plan for any future upgrades you may do. (Hence why I asked) Hifonics has really become the king of bang-for-the-buck amps as of late. Cheap amps that output rated power without stepping over that line into flea market quality. If you think 600WRMS would be enough, the BXi608 is $123 shipped. If you plan on getting something with a little more oomph, double up on the power with the BXi1208 for $173.
If you're looking for something a little more mainstream, I install Kicker amps. The 400.1 is awesome. A lot of power in a tiny package. Alpine's amps have always been great. Rockford used to be great back in the day, then I thought they started cheaping out like a lot of other companies (Phoenix Gold, Eclipse, MTX) , but their latest amps have proved me wrong. I've installed both the punch and power series and they look dead sexy and beat the hell out of those woofers. JL has always made solid products, but you'll pay out the nose for them. Certainly not worth it IMO.
I'm keeping away from Sony headunits , their fold down design as gone out on me twice now, that why I went with the Alpine IDA-X200 just is a detachable face which most likely won't use much. For amps , I have always liked PPI, I have had my PPI 2300am(modified amp, rated at around 1600 rms output, bigger out/in wires, bigger internal capciters) and PPI 2400 for 14 years with no problems. Speakers I went with Kappa Infinity's for the front 6 1/2" 3 way with kicker 1" titauim tweeters where the window/door panel is covered with black felt carpet. And in the rear sail panels Kicker 6 X 9's 3 way and also Kappa 3/4" infinity tweeters, then a sub thump box with a Alpine 10" type R , running it off the PPI 2300am so it gets plenty of power. Then on the highs and mids I just use crossover boxes and use the setttings on the headunits to dial the sound in.
